I have a hack that works by converting this to a ActiveX javascript object in IE that does work with the old methods. There was nothing posted as a suggestion to the ticket.
IN IE9 (Probably also in IE10/IE11) Click the link button in WYSIWYG Editor) Click browse server (You'll see isyllabus) Try to create a folder (should be successful) Try to upload a file (should be successful) Try to pick this file (should be successful and return back to the picker dialog)
Removed merge flag, goes in with the rest of iSyllabus

This needs additional testing. While the display comes up now I've heard a report that the expand/collapse buttons don't often (ever?) function? Reopen if this is the case.
The iSyllabus picker breaks in IE9. This is because they changed the object that's returned.
